I mean, what is up with that? Did I miss an episode or something? Is there a real reason he wants to kill his mother? I mean its just a cartoon but is there a reason behind it?

Stewie wants revenge because as far as he's concerned, his mother "imprisoned" him in her womb for 9 months.

Who really knows. Maybe it is like he says in the first ever episode how "I escaped your wretched womb". hahha
It is funny, in the newer ones, Stewie really is not into killing Lois so much anymore and I miss that. Now he is more like Brian's best friend and we are starting to see more that he is most likely gay. I miss the evil Stewie, that was funnier. Something about a baby being evil with that accent that killed me. hahahah I love the show still, but wish he was back to being evil and wanting to kill Lois.

SPOILERS!! For episode "stewie kills Lois" I constantly assumed it replaced into because of the fact interior the episode "stewie kills Lois" he ran a simulation of what could take place if he did kill lois, and it did no longer artwork out properly for him interior the top.
